Aluminum boat has corrosion; how to proceed for non-submerged parts

hi my name is dale and me and my dad are working on redoing an older pontoon boat (42' long)...we live here in n.w. florida.....the previous owner had used cheap plywood to seal the bottom of the boat from water splashing up through the aluminum supports that hold the two pontoons together, by doing that the wood soaked up salt water and held it against the aluminum and it has started to corrode....when we refloor it, it will be from the top with some painted aluminum flooring.....the pontoons have bottom paint above the water line and is still adhered well.....we have wire wheeled the supports but know were not sure if we should acid etch and then chromate or just leave it alone ....how should we proceed, please any help would be very appreciated.
