Galvanic Action to my aluminum boat [Colorado]

We have an aluminum boat that we used in salt water for 3 years. The next year we were cleaning the boat for use in fresh water and found that the transom of the boat had pit holes. I cleaned the holes and applied some aliminum repair material. I repainted the transom of the boat. It has been 3 years since we have had the boat in salt water and only use it in fresh water for fishing. I have noticed this spring that the holes are showing up again. The boat motor has anodes which show pitting but not enough to replace. I cannot find any anodes on the boat. Can you tell me how to prevent this pitting from continuing and what material I can use to patch up the small holes? The boat is only 6 years old.
